Why when in grid view (v3) do my boxes appear incorrect?

This is due to how the boxes were referenced in v2, the quickest way to solve this with full boxes is to recreate the box and move the samples to this new location, this will not work with part filled boxes as the samples will be rearranged to fill the first available sublocations. You will need to manually arrange part filled boxes.
